Handbrake has converted lots of formats for me that other tools failed
to do.  The UI no longer lets you convert files (unless I missed
something) but the CLI app works very well and is generally better for
batch stuff anyway.

Something like HandBrakeCLI -i whatever.avc -o whatever.mp4 --preset
"AppleTV 2"
